On further investigation it appears that Xinerama does not play nice with compiz. I was able to solve the issue with the ati box by:
-Opening Catalyst Control Panel -Display Manager -Multi-Display tab -Set to "Multi-display desktop with display(s) 1" It appears that you should be able to use NVIDIA X Server Settings to configure TwinView rather than the Separate X screen's + Xinerama.
