I have 2 monitors and configured to have a workspace on the main
display.

I noticed that when I have one window open on the secondary display and
have windows (not fullsized) on different workspaces, they pulse when
navigating between them. Not sure if it's an expected behavior for an
animation, but is kinda bothersome.

The window that pulses is only the active/focused one. If two or more
share the same workspace, when navigating from one app to another (I
changed the shortcut to navigate between apps to alt+tab and changed
navigate between windows to super+tab), just the focused pulses. If one
or more from the same app shares the same workspace, the same happens.

If this is a feature, I would like to be able to disable it, but I
couldn't find anything about this.
