Whoa! I have experienced something interesting. The issue disappeared when I tried to debug something with mouse and use `xev`. After starting it (and also after closing it) - focus issue disappeared. It would be awesome if this helped to fix it. Not sure if this is related but I'm temporary happy (will see for how long it is).
