Well, the difference between update-amanger refusing the upgrade and running through was disabling the fglrx binary driver. The PPA that had the driver you see in the logs was never used to install the fglrx driver. The non canonical PPAs where my first guess of course, so I disabled them all and tried to run the upgrade again, leading to the same error message. That's when I started took into the jockey logs and discovered the messages about fglrx which gave me the idea to disable the AI driver.
