If it helps ... I just installed Jaunty (64-bit) on a new machine with a GeForce 9800GT and the Free driver doesn't control the fan. The proprietary driver is OK, but obviously not the ideal solution.
Personally I think this is a hardware issue, as the machine is very noisy until the OS loads the driver. This has put me off buying another nvidia card - certainly until I know that they've managed to control the fan in hardware/firmware.
