I think I have a related issue in Jaunty. Sometimes after resuming from suspend my usb mouse stopped working - it worked for a few seconds and then stopped. Same after replugging it or plugging to different port. I don't know which helped - rebooting to Mac OS X for a moment, or booting with usb mouse plugged in. But it helped.
