The Ubuntu partition will be all there. No files will be missing. The problem will occur if Ubuntu is not installing in EFI mode. If it tries to install in BIOS mode, the installation of grub that it carries out will overwrite the BIOS boot sector on your HD. You can't see any files on a BIOS boot sector. All the files will be there, but if it did install with BIOS boot, it will mess up EFI boot. What I am saying is I don't know for certain what effect that will have. Hopefully, grub will find Windows and make it bootable as dual boot. I hope that will be the case, but make sure you have the potential to reinstall Windows just in case you have to.
