I have sorted this (sort of). There is a bug in gnome that means that xmodmap-gb (and it's variants) are not right (Ubuntu Bug https://launchpad.net/products/gnome-applets/+bug/50845 and upstream gnome bug http://bugzilla.gnome.org/show_bug.cgi?id=345804 ). I've switched my keyboard to US and it now works fine, including a problem I was having with AIGLX/Beryl.
