This is an issues where a default set of activities are install as .deb packages while the user can install additional activities as xo bundles via activities.sugarlabs.org. Activities installed as .deb should use apt-get to update and activities installed as .xo bundles should go to aslo.
This is a rather well understood problem... with no perfect solution. The best example in ubuntu is how firefox handles addons.
