If the configuration file hasn't been changed, then on upgrade, dpkg will in fact update it to the new value. If the user has changed /etc/ntp.conf, the user will be given a chance to accept or reject the new config file during the upgrade, or they can even merge the two to reflect the new changes. In no way will we ever blindly override a user selected configuration like 'clock.tricity.wsu.edu'. I'd suggest running a monitor which watches your NTP servers and sends you a notification if they stop responding or if they are too far skewed from your local time.
