This bug is fixed in the upstream OpenSSH 4.7 which is in Ubuntu 8.04; verified that in the current beta package 1:4.7p1-5ubuntu1, ssh-add -d with a private key file will find the corresponding public key and remove the identity from the agent. Unless you feel this needs to be backported, we could mark this bug as closed.
