Is this one of the text based dialogues (I think the flash installer
does this for example, but not sure) that only respond to the
keyboard?  Are you sure the click goes through to the window below,
that seems very strange.

As Nicholas suggests it is important to know exactly what dialogue is
on screen when you see the symptom.
