Actually I noticed something similar on rtm proposed: Not entirely sure but it feels related:
I had Robert Schrolls Gmail-Scope installed and after I got an update for that, it dissapeared from my set of active scopes. All I had to do was re-mark it as favorite (in my case the set of avaible scopes was not empty). So not a huge deal for me but I would say not working as desiged. I did tell Robert about it. We decided that it couldnt be anything but Unity related (not scope related at least). didnt do a bug report but reading this i thought i'd mention it.
