I agree, if you use it on every instance, the index will be almost as big as the text portion of the manual. haha.
I figure it should be used with a little thought behind it. If the instance is referencing a feature or option that might not be discussed in an other section of the manual, then it should use the \application reference. If it's just a passing comment or ancillary mention of the software, then skip it. Thats just my two pence.
