It works fine here (I set my cursor to 48 in both Ubuntu GNOME 16.04
and Ubuntu GNOME 16.10 Beta) with dconf-editor. Maybe make sure you're
running the default cursor theme (Adwaita):

gsettings reset org.gnome.desktop.interface cursor-theme
