One of the major advantages to drawing windows on GL rectangles is that they never need to be redrawn because they cannot be obscured. With 2d window managers, when a window is moved off another window, the previous obscured window must redraw which can suck a lot of IO and CPU (depending on the application). There are some other potential costs, depending on the video card, but turning off all the extras in Compiz and making sure it's ionice value is lower than your audio apps would probably be better than most 2d window managers. It's an interesting idea for a window manager, though... a 3d super low CPU/IO window manager doing as much as possible in the GPU.
