The same bug also affects Thunderbird in Windows XP. I.e. when I try to run the menu option "Run Filters on Folder", this does nothing at all, in Windows XP too.
I have similar filters in Thunderbird in Windows XP and in Linux, and similar account details. I don't know if this bug is specific to these details, or if it affects everyone. The menu item with the problem is only needed to test Thunderbird to see if the Filters work, when using Thunderbird for the first time. So possibly this bug is only seen by people new to Thunderbird. These people are probably unlikely to report a bug. (Only this "Run Filters on Folder" menu item fails to work in Windows. The other menu item, "Run Junk Mail Controls on Folder", works fine in Windows.)
