I'm facing the same issue. I'm not using exactly Ubuntu but a Debian,
which is the same core. The problem appeared after a distribution
upgrade from Sarge to Etch. The Evolution suite is now version 2.6.3.

At first launch of Evolution after the upgrade, it prompted a pop-up
saying that the folders content was not matching although it had run the
synchronisation (sorry I did'nt get the exact message).

Now I can see the files using Nautilus in the directory
.evolution/mail/local/... but not all the mail appear in the tree of the
Evolution window. I can read the mails when I open this file with an
editor, e.g; nano.

I can't figure out why some of them are correctly displayed and other
are not. It might be related to the file size : 237.9 MB, which is not
that big.
