I've had this problem too, but can't reproduce it on demand. Sometimes changing the background image works fine, other times it doesn't. gconf-editor shows that the key /desktop/gnome/background/picture_filename is changed to contain the path to the newly selected image, but the desktop background isn't actually changed until I log out and back in again.
I don't know whether it's relevant, but have seen two instances of /usr/lib/libgconf2-4/gconfd-2 running when this happens.
