I think I might have found a solution (not really a fix) for this
problem. What you have to do is to add the USB drive to the Amarok
devices and set it to "Do not handle". How to do this:

1) make sure your device is mounted
2) start amarok
3) Go to: Setting->Configure Amarok->Media devices
4) Click "Add a device"
5) Make sure the first options is "Do not handle"
6) Add a name and the mountpoint (e.g. /media/USB-HDD)
7) Click OK, and Apply, and Ok, whatever... at this point Amarok should not 
unmound your drive anymore
