Since encountering the problem with update-manager I have indeed installed and removed applications. Removed a firewall and installed Java. No problems encountered with either of those. I do have considerable programming experience but it's all with Windows. My experience with Linux is limited and I've never written a line of code for it. If you need additional information concerning this issue I can gather it for you and send it to you.
