Hmm, well the issue is not that the config file is disabling the compiz functionality, but rather that the driver itself must have a problem that is causing those features to fail to work.
Could you test this with a newer version of the Intel driver? I have a hardy build of it available at http://people.ubuntu.com/~bryce/Testing/intel/hardy-i386/.
