The vesa-driver gets automatically specified by "dpkg-reconfigure xserver-xorg" if the system has been installed in "safe graphics mode". The vesa-line has to be removed from xorg.conf to archieve the "native" behaviour. My display is now connected via a digital DVI cable and it behaves exactly the same as with an analogue one.
