I am not using Appearance-->Visual Effects. To be more specific, I think that I am only seeing this effect when PDF files are opened via Firefox. It appears that Firefox is not correctly focussing the new Evince window after it opens. Not sure if that makes this an Evince bug or a Firefox bug or perhaps a Metacity bug.
