I've got the same problem. After login everything is ok, but after opening/closing windows (let's say after one or two hour), I have to restart compiz because every new window is black.

I edited the /usr/bin/compiz file, line with COMPIZ_OPTIONS to be this: COMPIZ_OPTIONS="--ignore-desktop-hints --indirect-rendering --replace" and I stopped getting black windows.
