So I had some more time to investigate, and in fact I think this is an evince bug.
It is possible to open more than one file when using other PDF readers (acroread, xpdf, epdfview). Also, other plugins are able to open several documents in different tabs at once (tested with DJVU files using djview4 and ODT docs using mozilla-openoffice.org). Evince seems to do something different with window management.
