What happens when it lags? Does the play counter increase while it is lagging? Are you sure the lag isn't just the player loading the file? When you launch a media file by double clicking on it, Ubuntu not only needs to load the file, but it also needs to load the media player. This takes longer than launching the media player first and then loading the audio file.
