Funny enough, my problem went away as well. My solution was kind of crazy, but it worked. I have a master/drive slave/cdrom and another master. Problems always came with the second master.
After rejumpering the first master to cableselect (no master!) AND removing the cdromslave, my second harddrive is suddenly detected and works.
