The problem is that HAL is saying that you have only 2 sec left (remaining), even though it is claiming couple of debugs before that you have 9654 seconds left.
It is very unlikely that we can do a quick hack for edgy to address this for Edgy released (unless upstream author finds some elegant solution), but since percentage_charge looks to be sane, it would probably make sense to switch back to using percentage instead of remaining time for warnings. You can do that by changing the following gconf value: /apps/gnome-power-manager/use_time_for_policy (do not ask me how as I do not use GNOME ;-) ) -- Dual / Two Batteries, shutdown on empty expansion battery.
