Interestingly, the "modality" of the pop-up window can be broken via the keyboard as well:
1. Get a modal pop-up (eg. try to close a new email that has been modified) 2. Switch to a different window with Alt-Tab 3. Switch back to Thunderbird with Alt-Tab. The background window will now be focused, not the pop-up 4.
