I am experiencing similar problems with KDE's control panel versus other KDE apps. If I set duplexing in the control panel, it affects nothing. If I set duplexing when printing from Konqueror, it affects EVERYTHING. This is true whether I'm printing from an app that's aware of duplexing or just lp'ing a ps file.
