I had this exact same problem. I downloaded a zip file and without
thinking set the application to fileroller, and then after that every
download opened up fileroller and gave me an error message. How was I
supposed to know I had to pick Thunar?

Incidentally the thing about preferences -> application tab being empty
is a separate bug, theres a link to it in the forum post i post below.

If you have accidentally set the downloads to use an app other than thunar 
there is a way to fix it... You need to reset your download actions.

In my case I simply had to delete the mimeTypes.rdf file in that folder
and the next time I downloaded a file I got the original question again
about which app and I correctly picked Thunar.

This bug needs fixing big time! I dont think a newbie user would do
anything but pick the wrong app and wouldnt have a clue how to fix it,
afterall thats what happened to me.
