I have the same problem with Firefox 3.0b5 (update from Gutsy to Hardy
beta): new folders and bookmarks disappear on every Firefox restart.
The source of the problem it's seem to be inside the
"~/.mozilla/firefox/*.default/" folder. There are two bookmarks files
into this folder:
"bookmarks.html" and "bookmarks.postplaces.html"
Rename the first of them to "bookmarks.html.something" fix the problem.
I suspect that "bookmarks.html" (posibly the original bookmarks file
from Gutsy's Firefox) is updating the "bookmarks.postplaces.html"
content on every Firefox restart.
