I can confirm this bug. On http://forum.ubuntuusers.de/topic/159154/?p=1354627#1354627 I could find a possibility to stop that annoying error messages:
First save your old emails. Then go to the evolution folder and delete all files called "inbox*". Afterwards move your emails back to the newly created inbox .
