Okay, I managed to get an older version of xorg.conf working, which while not ideal at least makes the computer usable again.
It seems the problem wasn't so much with displayconfig-gtk failing to preserve the settings as it was with xrandr/new display config system not supporting s3virge (at least as far as I can tell). While it's understandable that development effort hasn't been focused on such an old chipset, and the new user-friendly method of configuring X is a good idea, it would be nice if there was a better fallback method available for setups that aren't supported by the new tool.
