This is an Atheros issue, not an Ubuntu/MadWifi issue. I have an AR5007 as well, but was able to get it working very easily using the patch on my ia32 laptop. It was also trivial to apply the Aircrack-ng patch. The only ugliness I see is that Atheros has not released any Linux drivers for their hardware.
The guys behind MadWifi are working on porting this patch to the other platforms.
