With the most recent xulrunner and epiphany this is made easier. Much like Firefox 3 you'll get a webpage that explains that you will need to explicitly set an exception for that site. It now presents you with a button that takes you to the Tools -> Manage Certificates / Servers / Add Exception window. The only thing it doesn't do is automatically fill in the Server Location field automatically.
