Amarok is a KDE app, Skype is a third-party app. Ubuntu developers don't have that much control over this. They should officially say "we'd like this to be consistent for all apps", but then they have to pass it upstream to the people writing the various programs and desktops to get them to build it into the system. This won't happen overnight.
