Oddly, I never had this problem back during Gutsy like all you did, but now that I'm using Hardy, my network traffic has ceased to go through the VPN and I have to use the command line VPN client. I don't mind using the command line one too much...but I imagine everybody at my school that relies on NM-VPNC is going to come to me when they can't figure out how to get online.
