The openbabel-perl API is quite good and used by quite a few people I know. Right now, we all have to compile openbabel from sources instead of using the deb package available in ubuntu. From sources, the compilation of this binding is very easy : cd scripts/perl && perl Makefile.PL && make && make test && make install (see http://openbabel.org/wiki/Install_(source_code)#Install_the_Perl_bindings_globally ). I'm not familiar at all with the process of creating packages, but I'm willing to help, if needed.
