I'm having this problem too on my own machine--a new Dell XPS M1330 (they just started selling them with Ubuntu on them) that has the X3100/GM965.
It's very similar to a problem I've had on another machine of mine that has an NVidia card in it, and Debian. What happens on that machine is that whenever Xorg gets upgraded, the NVidia supplied GLX drivers get replaced, and when I start X back up, I can't run any OpenGL applications without crashing X. I eventually figured out the problem when I ran glxinfo one time, and noticed that DRI was not working. I bring that up because on my new laptop, whenever I log into GNOME, DRI is not working, and that's immediately apparent whenever I run glxinfo. Also, glxgears immediately crashes X. Compiz works, somewhat, but is very buggy. However, when I log into failsafe-terminal, DRI is working, and I can run glxgears just fine. I've attached the output of glxinfo from both within GNOME and in failsafe-terminal.
