I have this bug too. It doesn't happen with all apps either, evolution and firefox behave themselves.
It's easy to reproduce: 1. Open Deluge/Pan/Filezilla/GQView (there are many more apps that it happens in). 2. Maximize the window. 3. Close Application 4. Open the same application, the window should have retained it's maximized setting. 5. Close Application 6. Open application again. Now the window is not maximized but fills the workspace and overlaps into the next.
