Hi Bob, thanks for your bug. It's true that current tomcat5.5 initscript doesn't support running of multiple instances too well. There are few related Debian bugs: http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=412489 and http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=445848. As you said, there seems to be some kind of logic in the initscript that sets the permissions for various tomcat related files, but doesn't seem to cover all necessary ones.
There are instructions in /usr/share/doc/tomcat5.5/RUNNING.txt.gz for running multiple tomcat instances, but if you just need a dedicated tomcat - I suggest you to download the binary package from the upstream (tomcat.apache.org) site instead.
