When using the Breeze Dark theme and color scheme, flatpak GTK applications (like Flatseal and Gedit) use the light theme instead, with a dark title bar. The settings panel to choose the GTK theme only has the "Breeze" theme, not the Breeze Dark one. It also doesn't respect the color scheme (I chose green highlights instead of blue), but I suppose it's currently a limitation of flatpak. As a workaround, I installed "org.gtk.Gtk3theme.Breeze-Dark" from Flathub and launch those applications with the "GTK_THEME=Breeze-Dark" environment variable.
