I'm having a similar problem. I switch between Swedish Dvorak and
Swedish when someone of my friends borrows my computer.
When I have both Swedish and Swedish Dvorak enabled the short cuts in
Gnome Terminal is the Swedish ones even though the rest of Gnome uses
the Swedish Dvorak layout (ie when pressing Swedish Dvorak ctrl+c it
sends ctrl+i). The problem goes away if I remove the Swedish layout from
my enabled layouts.
