I ran into an issue similar to https://bugs.debian.org/cgi- bin/bugreport.cgi?bug=907784. I have a large document (a Beamer presentation with more than 100 frames) that I compile using XeLaTeX/latexmk. The document compiles without issue, producing a valid PDF. However, if I add only: \begin{frame}{Frame title} \end{frame} at a certain point, the result is a PDF file that is malformed (according to evince, pdfinfo, etc.) Finding the above Debian bug report, I downloaded texlive- binaries_2018.20181218.49446-1_amd64.deb (from debian testing), and extracted only the xdvipdfmx executable into ~/.local/bin. With this executable, my modified file also compiles without error.
