After upgrading from feisty I was stuck with nvidia-glx for some reason. I just did a fresh gutsy install and I am now using nvidia-glx-new. I now no longer have this problem so I'm pretty sure that the problem has to do with nvidia-glx. I'm running a Geforce N6600.
