I am not completely sure I understand what you want. OpenOffice runs with multiple windows but it is only one program. So for example if you open Writer and Spreadsheet then only one copy of OpenOffice is running but with two windows. So if you want to close one of the windows you select File -> Close. To close all windows you select File -> Exit.
