I had this same issue. Any 64-bit users who had Flash installed manually into this folder, and then kept their home folder after upgrading (which will be a very large number) will not be able to see flash objects at all as the two plugins conflict. Perhaps the flashplugin-nonfree package should run a check to see if there is a plugin installed in this folder, and if there is remove it.
