I have exactly the same. Running compiz as well. The window does not exactly disappear with me, but rather keeps moving from workspace to workspace, as if it is running 'one workspace in front of the current one'. Example might help:
Suppose I have 4 workspaces, and I have Firefox running on workspace 1. I make it 'always on top'. Afterwards, I select 'move to workspace 2'. When I then select to show workspace 2, I see the preview of FF move to workspace 3.
